Please check to see if the pms are in your sent folder.
If so, you will then need to give me the id of the offending PM in question. If you go into your sent folder, you will see this in the urls if you view the pm - the number after the pmid line.
The PM table in MyBB is extremely poorly designed, and it might be crapping at having to deal with such a high PM load (Blue Moon does more PMs than Elliquiy does posts on many days, and since each PM gets stored once for each sender and recipient, this can mean over ten thousand effective pms per day). If that's happening there's really no quick, easy solution, except to leave MyBB behind. : / Which I intend to with the new CMS, but that might not happen for some time.
